Can you provide a repro with the js file?
If I try doing this (having a simple js file with "alert()") and I reference using a full localhost + port URL, I get the alert just fine, so I cannot repro this. Need your help here.
When doing the repro, look for the possibility that your script actually ends up in the bundle, but there is something there which prevents the code from executing as expected. (try searching it for a unique string from your js file). Also, check if there are any b&m related messages in the server log.
You can always work around this by adding data-c1-nomove="data-c1-nomove" to your script tag - then the B&M module will leave the <script src=.../> intact (not download the js and include it in the bundle).
